So, in the current configuration, it seems that a user has to buy a copy of LabView and a copy of Matlab in order to run the program. That brings some extra cost while most users are not interested at editing the source codes. So, is it possible to just compile the programs into executable files (or compiled JIT codes) so that a user just use the program the LabView Run-time engine and the Matlab engine (both free to download)?

Hi Tim,
I wish it were that easy. If people are looking to upgrade or change the CCD, microscope, rotations stages, etc. then the software would have to be customized. Even with people using it in the current configuration, each component may be on a different COM port and would require a bit of modification, which we are not willing to do for everyone. A educational copy of LV is only about $1500 so I think it's well worth the investment to be able to customize your equipment and possibly improve upon it in the future.
